Because San Diego has so much to offer, I would recommend at least a 3-day trip to be able to explore different neighborhoods and visit as least 1 of its larger attractions such as Balboa Park or the San Diego Zoo.  But if you can, plan a 5-day trip to San Diego to see the best of San Diego and not feel rushed.
